Molecular phylogeny of Burkholderia pseudomallei from a remote region of Papua New Guinea

- Description: Background: The island of New Guinea is located midway between the world's two major melioidosis endemic regions of Australia and Southeast Asia. Previous studies in Papua New Guinea have demonstrated autochthonous melioidosis in Balimo, Western province. In contrast to other regions of endemicity, isolates recovered from both environmental and clinical sources demonstrate narrow genetic diversity over large spatial and temporal scales. Methodology/Principal Findings: We employed molecular typing techniques to determine the phylogenetic relationships of these isolates to each other and to others worldwide to aid in understanding the origins of the Papua New Guinean isolates. Multi-locus sequence typing of the 39 isolates resolved three unique sequence types. Phylogenetic reconstruction and Structure analysis determined that all isolates were genetically closer to those from Australia than those from Southeast Asia. Gene cluster analysis however, identified a Yersinia-like fimbrial gene cluster predominantly found among Burkholderia pseudomallei derived from Southeast Asia. Higher resolution VNTR typing and phylogenetic reconstruction of the Balimo isolates resolved 24 genotypes with long branch lengths. These findings are congruent with long term persistence in the region and a high level of environmental stability. Conclusions/Significance: Given that anthropogenic influence has been hypothesized as a mechanism for the dispersal of B. pseudomallei, these findings correlate with limited movement of the indigenous people in the region. The palaeogeographical and anthropogenic history of Australasia and the results from this study indicate that New Guinea is an important region for the further study of B. pseudomallei origins and dissemination.

People wishing to lose weight use these devices to monitor energy balance, however the accuracy of these devices to measure such parameters has not been established. Aim: To determine the accuracy of four wrist-worn devices (Apple Watch, Fitbit Charge HR, Samsung Gear S and Mio Alpha) to measure heart rate and energy expenditure at rest and during exercise. Methods: Twenty-two healthy volunteers (50% female; aged 24 ± 5.6 years) completed ∼1-hr protocols involving supine and seated rest, walking and running on a treadmill and cycling on an ergometer. Data from the devices collected during the protocol were compared with reference methods: electrocardiography (heart rate) and indirect calorimetry (energy expenditure). Results: None of the devices performed significantly better overall, however heart rate was consistently more accurate than energy expenditure across all four devices. Correlations between the devices and reference methods were moderate to strong for heart rate (0.67-0.95 [0.35 to 0.98]) and weak to strong for energy expenditure (0.16-0.86 [-0.25 to 0.95]). All devices underestimated both outcomes compared to reference methods. The percentage error for heart rate was small across the devices (range: 1-9%) but greater for energy expenditure (9-43%). Similarly, limits of agreement were considerably narrower for heart rate (ranging from -27.3 to 13.1 bpm) than energy expenditure (ranging from -266.7 to 65.7 kcals) across devices. Conclusion: These devices accurately measure heart rate. However, estimates of energy expenditure are poor and would have implications for people using these devices for weight loss. © 2016 Wallen et al. - Description: Langerhans cell histiocytosis (LCH) lesions are defined by the presence of CD1a+/CD207+ myeloid cells, but many other immune cells are present including unconventional T cells, which have powerful immunoregulatory functions. Unconventional T cell lineages include mucosal-associated invariant T (MAIT) cells, type I natural killer T (NKT) cells and gamma-delta (γδ) T cells, which are associated with many inflammatory conditions, although their importance has not been studied in LCH. We characterized their phenotype and function in blood and lesions from patients with LCH, and identified a deficiency in MAIT cell frequency and abnormalities in the subset distributions of γδ T cells and NKT cells. Such abnormalities are associated with immune dysregulation in other disease settings and are therefore potentially important in LCH. Our study is the first to recognize alterations to MAIT cell proportions in patients with LCH. This finding along with other abnormalities identified amongst unconventional T cells could potentially influence the onset and progression of LCH, thereby highlighting potential targets for new immune based therapies.

Ecological response to hydrological variability and catchment development : Insights from a shallow oxbow lake in Lower Mississippi Valley, Arkansas

- Description: The ecological response of shallow oxbow lakes to variability in hydrology and catchment development in large river floodplain ecosystems (RFE) in Arkansas remains largely unknown. Investigating these responses will advance our understanding of ecological evolution of oxbow lakes in response to the major environmental drivers, which will establish baseline conditions required to develop effective management practices for RFE. In this pilot study, we examined the potential of using a dated surface sediment core from Adams Bayou, a floodplain lake located within the Cache-Lower White River Ramsar site in SE Arkansas. Stratigraphic records of diatoms and sediment geochemistry were used to ascertain variation in Adams Bayou's ecological condition. During 1968–2008, in response to hydrological and anthropogenic changes, Adams Bayou's diatom assemblages progressed from predominantly benthic (Gomphonema parvulum and Meridion circulare) to primarily planktonic assemblage (Aulacoseira granulata and Cyclotella meneghiniana), along with a decrease in magnetic susceptibility (k) and % silt. Statistical analyses reveled that during 1968–2000, higher hydrological connectivity and catchment alterations drove Adams Bayou's ecosystem. After 2000, lower hydrological connectivity and increase in cultivation were the major drivers. The potential impact of increasing air temperature was also noted. The shift in Adams Bayou from a connected, clear, mesotrophic state to a relatively isolated, turbid and nutrient enriched state is consistent with regime shift models and highlights its sensitivity to a combination of environmental stresses prevalent in the catchment. Although fluvial systems pose challenges in establishing clear chronologies, oxbow lake sediments can be a effective paleoecological archives. Our work provides clear evidence for the change in the ecological character of this wetland of international significance and flags the need for a wider assessment of water bodies across this site under obligations to the Ramsar Convention.

- Description: The development and the application of the scaled boundary finite element method for fracture analysis is reviewed. In this method, polygonal elements (referred to as subdomains) of arbitrary number of edges are constructed, with the only limitation that the whole boundary is directly visible from the scaling centre. The element solution is semi-analytical. When applied to two-dimensional linear fracture mechanics, any kinds of stress singularities are represented analytically without local refinement, special elements and enrichment functions. The flexibility of polygons to represent arbitrary geometric shapes leads to simple yet efficient remeshing algorithms to model crack propagation. Coupling procedures with the extended finite element method, meshless method and boundary element method to handle changes in the crack morphology have been established. These developments result in an efficient framework for fracture modelling. Examples of applications are provided to demonstrate their feasibility. © 2017 Elsevier Ltd

- Description: The coal mine production industry is a complex sociotechnical system with interactive relationships among several risk factors. Currently, causation analysis of gas explosion accidents is mainly focused on the aspects of human error and equipment fault, while neglecting the interactive relationships among risk factors. A new method is proposed through risk coupling. First, the meaning of risk coupling of a gas explosion is defined, and types of risk coupling are classified. Next, the coupled relationship and coupled effects among risk factors are explored through combining the interpretative structural modeling (ISM) and the NK model. Twenty-eight representative risk factors and 16 coupled types of risk factors are obtained through analysis of 332 gas explosion accidents in coal mines in China. Through the application of the combined ISM-NK model, an eight-level hierarchical model of risk coupling of a gas explosion accident is established, and the coupled degrees of different types of risk coupling are assessed. The hierarchical model reveals that two of the 28 risk factors, such as state policies, laws, and regulations, are the root risk factors for gas explosions; nine of the 28 risk factors, such as flame from blasting, electric spark, and local gas accumulation, are direct causes of gas explosions; whereas 17 of the risk factors, such as three-violation actions, ventilation system, and safety management, are indirect ones. A quantitative analysis of the NK model shows that the probability of gas explosion increases with the increasing number of risk factors. Compared with subjective risk factors, objective risk factors have a higher probability of causing gas explosion because of risk coupling.

Further sampling of water collected from roads and gutters in nearby residential areas after an intense rainfall event found that 88.2% (95% CI, 72.9 to 100) of samples (n =16) contained viable B. pseudomallei at concentrations up to 113 CFU/ml. Comparison of isolates using multilocus sequence typing demonstrated clinical matches and close associations between environmental isolates and isolates derived from clinical samples from patients in Townsville. This study demonstrated that waterborne B. pseudomallei from groundwater seeps around Castle Hill may facilitate exposure to B. pseudomallei and contribute to the clinical clustering at this site. - Description: This study investigates the influence of mixotrophy on physiology and metabolism by analysis of global gene expression in unicellular diazotrophic cyanobacterium Cyanothece sp. ATCC 51142 ( henceforth Cyanothece 51142). It was found that Cyanothece 51142 continues to oscillate between photosynthesis and respiration in continuous light under mixotrophy with cycle time of similar to 13 h. Mixotrophy is marked by an extended respiratory phase compared with photoautotrophy. It can be argued that glycerol provides supplementary energy for nitrogen fixation, which is derived primarily from the glycogen reserves during photoautotrophy. The genes of NDH complex, cytochrome c oxidase and ATP synthase are significantly overexpressed in mixotrophy during the day compared to autotrophy with synchronous expression of the bidirectional hydrogenase genes possibly to maintain redox balance. However, nitrogenase complex remains exclusive to nighttime metabolism concomitantly with uptake hydrogenase. - Description: The accumulation of monosulfidic sediments in inland waterways is emerging as a major environmental issue. Mobilisation and suspension of monosulfidic sediments can result in deoxygenation, acidification of the water column and mobilisation of trace metals. The controls on monosulfidic sediment mobilisation and the critical thresholds for its scour and entrainment have not been established. This study examines the effect of a minor flood event (average return interval of 5 years) on sulfidic sediment scour in the Wakool River in southern NSW, Australia. Five profiles were sampled within a small (~300 m) reach before and after a minor flood event to determine the degree of sediment scour and transport. The results indicate substantial scour of both monosulfidic sediments and underlying bed sediments (approximately 2100 m3). Changes in the sediment geochemistry suggest large concentrations of monosulfidic sediments had been suspended in the water column, partially-oxidised and redeposited. This is supported by 210Pb results from one of the profiles. These results suggest that these monosulfidic sediments can move as bed load during minor flood events. © 2012 Elsevier Ltd.

- Description: Impulsivity is a factor that has been linked strongly to problem gambling; however, conceptualization problems have impeded research in this area. Research suggests that there may be as many as five impulsivity subtypes and that some but not all of these subtypes are involved in problem gambling. This cross-sectional and correlational study used the multifaceted UPPS-P Impulsive Behaviour Scale as a predictor of problem gambling in a community (N= 200) sample of Australian adult gamblers. Of the five impulsivity subtypes, negative urgency, positive urgency and sensation seeking were found to be positively related to problem gambling, while lack of premeditation and lack of perseverance were unrelated. Multiple regression analyses revealed that positive urgency and negative urgency were the only significant predictors of problem gambling, suggesting that individuals who have the tendency to act rashly when in a positive or negative mood are more likely to display problem gambling behaviour. The results provide further evidence of the significant role of strong emotions in problem gambling. Further, it appears that problem gambling can be motivated both by the impulsive desire to avoid negative mood states and by the impulsive desire to maintain and enhance positive mood states.

Participants performed 10 serves at a target on the opposite side of the beach volleyball court (pretest), were educated on a PPR intervention, and then completed 10 serves at the target under pressure that was induced through videotaping and ego-relevant instructions (posttest). The results indicated no difference in post-test serving accuracy among the intervention groups and the wait-list control group and no difference in effectiveness between cumulative and isolated PPR use. A possible explanation may be the inefficiency of the pressure manipulation. However, the null results related to isolated and cumulative PPR use under general (i.e., no pressure) conditions are still an important research finding. - Description: Collembola are a basal group of Hexapoda renowned for both unique morphological characters and significant ecological roles. However, a robust and plausible phylogenetic relationship between its deeply divergent lineages has yet to be achieved. We carried out a mitophylogenomic study based on a so far the most comprehensive mitochondrial genome dataset. Our data matrix contained mitogenomes of 31 species from almost all major families of all four orders, with 16 mitogenomes newly sequenced and annotated. We compared the linear arrangements of genes along mitochondria across species. Then we conducted 13 analyses each under a different combination of character coding, partitioning scheme and heterotachy models, and assessed their performance in phylogenetic inference. Several hypothetical tree topologies were also tested. Mitogenomic structure comparison revealed that most species share the same gene order of putative ancestral pancrustacean pattern, while seven species from Onychiuridae, Poduridae and Symphypleona bear different levels of gene rearrangements, indicating phylogenetic signals. Tomoceroidea was robustly recovered for the first time in the presence of all its families and subfamilies. Monophyly of Onychiuroidea was supported using unpartitioned models alleviating LBA. Paronellidae was revealed polyphyletic with two subfamilies inserted independently into Entomobryidae. Although Entomobryomorpha has not been well supported, more than half of the analyses obtained convincing topologies by placing Tomoceroidea within or near remaining Entomobryomorpha. The relationship between elongate-shaped and sphericalshaped collembolans still remained ambiguous, but Neelipleona tend to occupy the basal position in most trees. This study showed that mitochondrial genomes could provide important information for reconstructing the relationships among Collembola when suitable analytical approaches are implemented. Of all the data refining and model selecting schemes used in this study, the combination of nucleotide sequences, partitioning model and exclusion of third codon positions performed better in generating more reliable tree topology and higher node supports than others. © 2020 Sun et al. Neither study duration (weeks), nor total or weekly accumulated HIIT volume (min) displayed any significant moderation effect on pooled improvement on CRF (p > 0.05). Conclusions: HIIT is an effective method to improve CRF in adolescents, irrespective of body composition. Notably, meta regression analysis identified that prolonged high volume HIIT programs are similarly effective to short term low volume HIIT programs. This becomes of particular interest for those involved in school curricula, where short HIIT exercise may provide a pragmatic adjunct to the health benefits of Physical Education (PE) lessons. © 2020 by the authors. - Description: It is now widely recognized that Bidens pilosa has become a problematic broadleaf weed in many ecosystems across the world and, particularly in the light of recent climate change conditions, closer management strategies are required to curtail its impact on agricultural cropping. In this investigation, experiments were conducted to evaluate the effect of environmental factors on the germination and emergence of B. pilosa, and also on the response of this weed to commonly available post-emergence herbicides in Australia. The environmental factors of particular interest to this current work were the effect of light and temperature, salinity, burial depth and moisture on B. pilosa since these are key management issues in Australian agriculture. In addition, the effects of a number of commonly used herbicides were examined, because of concerns regarding emerging herbicide resistance. In the tested light/dark regimes, germination was found to be higher at fluctuating day/night temperatures of 25/15 °C and 30/20 °C (92–93%) than at 35/25 °C (79%), whilst across the different temperature ranges, germination was higher in the light/dark regime (79–93%) than in complete darkness (22–38%). The standard five-minute temperature pretreatment required for 50% inhibition of maximum germination was found to be 160 °C, and it was further shown that no seeds germinated at temperatures higher than 240 °C. With regard to salinity, some B. pilosa seeds germinated (3%) in 200 mM sodium chloride (NaCl) but all failed to germinate at 250 mM NaCl. Germination declined from 89% to 2% as the external osmotic potential decreased from 0 to −0.6 MPa, and germination ceased at −0.8 MPa. Seeding emergence of B. pilosa was maximum (71%) for seeds placed on the soil surface and it was found that no seedlings emerged from a depth of 8 cm or greater. A depth of 3.75 cm was required to inhibit the seeds to 50% of the maximum emergence. In this study, application of glufosinate, glyphosate and paraquat provided commercially acceptable control levels (generally accepted as >90%) when applied at the four-leaf stage of B. pilosa. However, none of the herbicide treatments involved in this study provided this level of control when applied at the six-leaf stage. In summary, B. pilosa germination has been clearly shown to be stimulated by light and thus its emergence was greatest from the soil surface. This suggests that infestation from this weed will remain as a problem in no-till conservation agriculture systems, the use of which is increasing now throughout the world. It is intended that information generated from this study be used to develop more effective integrated management programs for B. pilosa and similar weeds in commercial agricultural environments which are tending toward conservation approaches. © 2019, The Author(s).

- Description: Nassella trichotoma (Nees) Hack. ex Arechav. (Serrated tussock) is an aggressive globally significant weed to agricultural and natural ecosystems. Herbicide resistant populations of this C3 perennial weed have emerged, increasing the need for effective wide-scale cultural control strategies. A thorough seed ecology study on two spatially distinct populations of N. trichotoma was conducted on this weed to identify differences in important environmental factors (drought, salinity, alternating temperature, photoperiod, burial depth, soil pH, artificial seed aging, and radiant heat) which influence seed dormancy. Seeds were collected from two spatially distinct populations; Gnarwarre (38 O 9’ 8.892’’ S, 144 O 7’ 38.784’’ E) and Ingliston (37O 40’ 4.44’’ S, 144 O 18’ 39.24’’ E) in December 2016 and February 2017, respectively. Twenty sterilized seeds were placed into Petri dishes lined with a single Whatman® No. 10 filter paper dampened with the relevant treatments solution and then incubated under the identified optimal alternating temperature and photoperiod regime of 25C/ 15C (light/dark, 12h/12h). For the burial depth treatment, 20 seeds were placed into plastic containers (10cm in diameter and 6cm in depth) and buried to the relevant depth in sterilized soil. All trials were monitored for 30 days and germination was indicated by 5mm exposure of the radicle and emergence was indicated by the exposure of the cotyledon. Each treatment had three replicates for each population, and each treatment was repeated to give a total of six replicates per treatment, per population. Nassella trichotoma was identified to be non-photoblastic, with germination (%) being similar under alternating light and dark and complete darkness conditions. With an increase of osmotic potential and salinity, a significant decline in germination was observed. There was no effect of pH on germination. Exposure to a radiant heat of 120C for 9 minutes resulted in the lowest germination in the Ingliston population (33%) and the Gnarwarre population (60%). In the burial depth treatment, the Ingliston population and the Gnarwarre population had highest emergence of 75% and 80%, respectively at a depth of 1cm. Variation between the two populations was observed for the burial depth treatments; Gnarwarre had greater emergence than Ingliston from the 4cm burial depth, while Ingliston had greater emergence at the soil surface than Gnarwarre. The Gnarwarre population had greater overall germination than Ingliston, which could be attributed to the greater seed mass (0.86mg compared to 0.76mg, respectively). This study identifies that spatial variations in N. trichotoma’s seed ecology are present between spatially distinct populations.

- Description: There has been considerable interest in composition of gut microbiota in recent years, leading to a better understanding of the role the gut microbiota plays in health and disease. Most studies have been limited in their geographical and socioeconomic diversity to high-income settings, and have been conducted using small sample sizes. To date, few analyses have been conducted in low-income settings, where a better understanding of the gut microbiome could lead to the greatest return in terms of health benefits. Here, we have used quantitative real-time polymerase chain reaction targeting dominant and sub-dominant groups of microorganisms associated with human gut microbiome in 115 people living a subsistence lifestyle in rural areas of Papua New Guinea. Quantification of Clostridium coccoides group, C. leptum subgroup, C. perfringens, Bacteroides fragilis group, Bifidobacterium, Atopobium cluster, Prevotella, Enterobacteriaceae, Enterococcus, Staphylococcus, and Lactobacillus spp. was conducted. Principle coordinates analysis (PCoA) revealed two dimensions with Prevotella, clostridia, Atopobium, Enterobacteriaceae, Enterococcus and Staphylococcus grouping in one dimension, while B. fragilis, Bifidobacterium and Lactobacillus grouping in the second dimension. Highland people had higher numbers of most groups of bacteria detected, and this is likely a key factor for the differences revealed by PCoA between highland and lowland study participants. Age and sex were not major determinants in microbial population composition. The study demonstrates a gut microbial composition with some similarities to those observed in other low-income settings where traditional diets are consumed, which have previously been suggested to favor energy extraction from a carbohydrate rich diet. © 2015 PLOS ONE.
